I think you're talking about the same problem I have. Whenever there is a fullscreen application open, the zones don't appear and the currently dragged window doesn't snap to them when holding CTRL.
Interestingly, it works again after deactivating "Hold CTRL to snap windows" and activating the setting again. This fixes the issue even with any app still in fullscreen, until another fullscreen app is opened.

GNOME 42.5
Ryzen 9 3900X

Reproduction Steps:

1. Confirm that snapping with CTRL is working
2. Open a fullscreen app, like opening a YouTube video in fullscreen. I tried it with YouTube on Firefox, Firefox had to be maximised before fullscreening the video for this effect to happen.
3. Try snapping with CTRL again, observe that it doesn't work
4. Leave the app in fullscreen, but disable and reenable "Hold CTRL to snap windows"
5. Try snapping with CTRL again, observe that it does work again
6. Exit the fullscreen app and reopen it or open another fullscreen app
7. Try snapping with CTRL again, observe that it doesn't work again

I've tested these steps with the latest gSnap version in Fedora 40 and Gnome 46, but I could not reproduce the issue.
My time is limited and I cannot support more than one version at the time. If you can reproduce it using the latest gSnap release on the minimum supported Gnome release (45), let me know.

I'll keep the issue open if any other information arises.
