Just a tip:
Route the RTC I2C directly to the Raspberry Pi I2C. In addition, route the DS3231 INT/SQW signal to a Raspberry Pi GPIO. The enable both overlays, i2c-rtc and pps-gpio. This way you have the RTC directly supported by kernel.
