Sorry, modifying this question again for better clarity:
I created a custom post type that also uses a custom taxonomy. Since we register the Custom Tax to the CPT, it of course does not associate/migrate to the Alternate Version. If I register it to the "_alt" CPT it just reuses the Custom Tax but not the data. So, I'm just making sure that this is how the plugin is designed, just so I'm not completely oblivious to a feature that is present but I just haven't been able to find :)

Thanks for your question -- The plugin does not clone / replace taxonomy data at this time. I've labeled this as an enhancement so that we may consider it for a future release.
