Well defined output directory structure

Currently there is no programmatic way to determine which workflow produced a particular output.
At the moment, we use a "hard-coded" (in the config file) definition for the output location that includes the workflow, but making this programmatic, and not requiring the user to set it manually in the config file would be ideal.
