I've found that the system property db2.globalPropertyFile does not work. I think, in Db2ConfigurationProperties, no one calls setGlobalPropertyFile(). I hope this property works correctly.

Did you tried setting the db2.globalPropertyFile property in application.properties file?
If you use Db2Configuration.properties file adding in CLASSPATH it will work in same way how it works with Db2 JCC driver.
