Add support for following samtools mpileup options:

  --rf, --incl-flags STR|INT  required flags: skip reads with mask bits unset []
  --ff, --excl-flags STR|INT  filter flags: skip reads with mask bits set
                                            [UNMAP,SECONDARY,QCFAIL,DUP]
