I know that this is a rare problem that is very unlikely to effect many people.
In order to share programs between different distros I have installed at the same time (popOS 22.04, popOS 24.04, etc) I share the ~/.var/app and .local/share/flatpak/ between distros so they can use the same data. This mostly works for most apps.
But what it does do to Cosmic Store, is that all the apps I have installed on PopOS 22.04 appear to be installed in 24.04, but that's not true, it's just detecting the existence of the directory. So I have to move the directory to one side, install the app, then move it back.
This might not be fixable and I understand that this might be low priority, but I do worry about the stability of the strategy for detection and I feel it might exhibit in other strange bugs down the road.
