Empty lines are introducted to tool_conf.xml when "--update_tool_conf" is used #29

I am facing an issue similar to the one in the below link when i try to integrate_on_galaxy.py. Empty lines are added in between the existing elements of tool_conf.xml.

After Integration My tool_conf.xml looks like below
