Having an option to compare runs easily from within the program or at least while keeping all the interactive links would be great. This issue should be set to quite long term.

Having an option to compare two consensus sequence logos and in there highlighting which parts are over represented or unique in both fractions would be a good start.
Blue - comparable levels in both, dark blue - overrepresented in one (>1.5 or something), light blue - overrepresented in the other, red - unique to this one, green - unique to the other (not shown because I mocked up one side).
