Hi!
My sample's restriction enzyme is DpnII. If I use the default enzyme parameter in the analysis, will it affect the results? Should I adjust the enzyme settings to better match DpnII?

Hi,
The restriction enzyme is only used for depth normalization, calculated when the user specifies -hcr. If you do not specify the parameter with -hcr, the default set of restriction enzymes will not influence the results of C-Phasing.

The -hcr mode aims to remove some high-coverage regions that will influence the partition results. The pipeline will skip the normalization step if the user does not specify the -p GATC or -p AAGCT. We recommend specifying -hcr and -p simultaneously.
