When a Logical Volume or Volume Group is created , XEN seems to modify the default value of auto-activating this during bootup. This prevents creation of new LVs for say holding ISO files in the host. Do not see any reason why auto activation is turned off or is this a bug in the code?

XenServer (CH) always changed LVM settings. We (then) never found out why, but you should not touch that in anyw way, nor play around with any custom LVM stuff on the server.
XCP-ng most likely kept this to stay compatible (Migrations) and keep code-differences between XCP-ng and XS lower.
