I ran NeuralPLexer on a couple proteins and noticed that sometimes the output protein was a couple AA shorter than the input structure. Specifically, AA marked as HIE in my PDB files are just deleted instead of being recognized as HIS minus one hydrogen. If I manually go in and change the marker to HIS nothing gets deleted. Not super serious in my case, but definitely unexpected.
