Resolution to remaining documentation warnings in #546

Description:

I verified that the clm footnote, l96 tracer block, and lack of ameriflux in toctree warnings had been resolved, and I fixed the unknown document warning for ‘./Fluxnetfull_to_obs' generated by the capitalized "F."

Tests

I ran 'make clean' then 'make html' to run the docs fresh, and I further verified that this warning was resolved by 'rm dart-docs' and 'make html'.
