The TIGER software now includes three new modes: intact, cross, and circleJxn. Intact mode behaves as TIGER v1.0.0 did. Cross and circleJxn however consider the possibility that an island may be split across contigs. CircleJxn looks at islands that occur across the ends of the same contig while cross looks at islands that occur across two different contigs.
