There are a few changes built into the modpack to allow its various component mods to work together better, or to fit with the overall theme of the modpack. You'll find those listed here.

Recipes

Many items either have non-standard recipes, or additional recipes to work around conflicts between mods. This modpack includes Not Enough Items (NEI) so you can look up recipes in-game at any time. Just be aware that items you haven't yet researched via Thaumcraft will not seem to have recipes in NEI until you discover them.

There are also some recipes which have changed from what is displayed in the Thaumonomicon. In particular, any recipe which requires vanilla diamonds or ender pearls will be different. These recipes are correct in NEI, even though they are wrong in the in-game book.

Food & Hunger

The LotR mod adds a lot of its own food, and this modpack also includes Harvestcraft, so you have a lot to choose from. Wherever possible, food items have been adjusted to be compatible between the two mods (e.g., blueberries from both mods can be used to make a blueberry pie from either mod).

This modpack includes the Spice of Life mod, so eating the same food over and over will restore less and less hunger over time. To mitigate this problem, you need to vary your diet by at least six different items. You'll find the Lunch Bag and Lunch Box items from Spice of Life very helpful as they will do this automatically for you.

Enchanting

Both the vanilla Minecraft enchanting system and the LotR system are available in this modpack. Moreover, a more advanced and predictable enchanting table is available through Thaumic research.

Brewing

Brewing can refer to either the brewing of potions from vanilla Minecraft (which works as you'd expect), or the brewing of various alcoholic beverages available from the LotR mod. The former, of course, requires a Brewing Stand, while the latter requires a Barrel.
